I think this is a case where tedious and methodical troubleshooting is the only/best way to find the problem.
Pull codes from the OBDII port and see which system(s) are affected. If only one then focus on that. If several, unrelated systems are affected then it's likely an electrical problem (battery or ground).
Start at the battery and check voltage with engine off (should be 13.2 volts), then with engine running (14.4 volts +/-).
Check all fuses, circuit breakers, in the under-hood electrical junction box.
Now you're down to checking connections - signals, power and ground, Having a factory service manual makes this a little less painful.
