Hard to pick one. When I think of "best" I think of innovative, groundbreaking, stands the test of time. First one to come to mind is:
Mars Volta - Deloused in the Comatorium
I could list several others, many of which have probably already been mentioned in this thread.

It's one of my favorite albums. I get sad when I think of what could have been if Hoon hadn't died. So much potential.
