I thought he is a used very effectively by the show to show on a more personal level just how much Walter and sky suck. Here is a kid at the most difficult age to raise/have a strong bond with who is basically parenting himself due to the selfishness of his own parents at this time. He's basically begging to have a normal family and goes largely ignored. I think his character also shows just how big the transformation of Walter and sky is now as they were able to do a good job raising Jr in the past.
