The cover to the drain on my bath tub must not close all the way now, as my wife will take a bath and run the water for an hour as the tub won't fill up (saving this rant for another thread). How can I fix this?

Buy a replacement at Home Depot for less than $10

Is it a popup style drain? Just unscrew the old one and screw in a new one.

It is the screw type drain. Will this still work?

You should be able to replace with the same kind easily.

easy fix. Loosen with channel locks (wrench on the ridged part of the knob on the drain plug). You might have to put some muscle into it if. Buy a replacement and screw new one in. voila.

If I wanted to replace it with a pop up stopper would it work with this lift and twist type?

You can buy replacements for those too. There's a screw that you'll need to loosen on the underside when you lift the drain up.

See the screw?

Yes, after removing the stopper, you'll have to unscrew the current "shaft" from the old one and screw in the new one.

As you can see in the picture the push top drain cap nipple is much shorter than the other pull and twist drain cap therefore when it is installed it is not long enough for the cap to sit flush on the tub. What are fixes or workarounds for this problem? Makes sense?

Not really. I changed all of my drains out and had zero problems.
The overall length was the same. The drain seal was slightly adjustable by rotating the top of the drain cap.

I've even used this style before with success. It has a rubber gasket and just tight fits into the drain hole.

I've even replaced the entire drain system when the inside of the drain was broken.
