While the rules may be dumb there has to be a penalty for breaking them.
However, allowing/forcing Denver to play with Hinton is a player safety issue not just for him but the whole team. Having a highly unqualified player on the field in that position could have gotten someone injured.
They should have come up with a solution that penalized Denver and avoided this. In this case may have been a forfeit.
Unfortunately, because it's not very consistent, forcing Denver to use their worst(but qualified) QB would have been creative but impossible.

Saints and Broncos players losing out on pay does not seem like a fair alternative. Especially for NO
