This is one of the indicators that Aaron Sorkin, who originally wrote the stage play, never spent a day in the service. Truth be told, he didn’t really even research it all that well.
I'm not really sure how many Marines are stationed in Gitmo, but you would think it being led by an O-6 indicates a sizable command. There is absolutely no reason for a full bird colonel to be interested in the behavior of an E-1 unless he was getting NJPed. The matter of Santiago most likely wouldn't have gotten above the platoon level in an actual situation involving a code red.

I mentioned this earlier, but you have to remember Santiago wasn’t just being disciplined for being a shitty marine, or because “he couldn’t run very fast”.
He broke chain of command and was writing letters asking for a transfer to senior officers, congressmen, and even media at one point saying he had information about violations going on if I remember correctly.
This wasn’t some run of the mill Code Red when Jessup got involved. Him being a rat was actually why they bound and gagged him the way they did, literally shutting him up.
Remember, the montage of Santiago failing at his drills was a voice over of his pleas in his various letters to whoever would listen.
I’m not saying that would absolutely get a commanding officer like Jessup involved, but it at least makes it plausible to set the stage for the story.
