It's implied due to the initial war, but the machines actually know where they are. It's really all a lie to keep humanity in check.

Because humans would continue to wage war on them. That's why they allow them to escape, let them think they're effectively fighting them, and then purge them with a human they've specifically designed to start it all anew. They're pretty good at this, at least until Smith changed the status quo.

I never thought the machines let anyone escape. The way I see it when Neo was woken up he became damaged goods and was released from his pod into some bottomless tank of water where he would've drowned if he weren't rescued.

He wasn't let go by the machines, he was discarded. I think.

I think this is the correct interpretation - the machines actually build-in the possibility (although low) of folks getting out and actually allow the Zion rebels in and out. They also create the agents to root them out, but this conflict in purpose and intent is why Smith goes insane (similar to HAL in 2001).

The machines maintain this delicate balance, a "phony" war from their perspective to keep things in balance, while the rebels think they're fighting an actual war with actual consequences.
