My parents live in NYC, though down in the East Village and not in Times Square / Midtown. I always prefer to fly into Newark (EWR) and take NJ Transit (Northeast Corridor) to Penn Station and either walk / Uber.
ETA: depending on the age of your daughter, and the amount of luggage you have, Times Square area is walkable from Penn Station. It's a straight-shot up 7th.
