I'm building a house so I've been in both a lot lately.
There is very little difference in pricing for things like appliances, flooring, lighting, faucets, tubs/showers.
I wouldn't buy lumber from either and my lighting is coming from an actual lighting store. Appliances will be from Lowe's, they have a good sale going on several appliances I specifically want. Flooring - Lumber Liquidators and a tile store. Cabinets - a cabinet shop, granite - a granite store.

If you're doing something big like this, consider getting gift cards in advance from online. I use raise.com but I've used other places as well. Generally save at least 10%. My parents are doing a kitchen remodel and took my advice regarding gift cards and they ended up saving over $1200 on their new cabinets alone.
