I just find is interesting that on the one hand some say the differences are mutations and on the other they are niches.

The 2 go hand in hand. What's the point of fish breathing air and becoming amphibians without environmental niches above water for them to fit into? If there was no land then a mutation that allows for breathing air wouldn't be very likely to spread.
