Yes it is. Even if you aren't required to start two qb's, no one in their right mind wouldn't start one in their flex if there was an option to do so. If you 2nd quarterback goes down, you're going to be working a big disadvantage.

My league is a PPR Super flex, but QB td's are 4 pts as opposed to 6.

That's all part of putting the value back at the position. If a QB is hurt, that means there is always a backup QB thrown back into the mix. There are 32 QBs in the pool. How many "good" RBs are there? You start two. If one is hurt, the replacement usually sucks.
You have to make sure you at least have one of the top 10 guys as your QB1 to solidify the position.
