You can get a 5 or 6 speed manual depending on the enginer i believe. I don't have a heavy foot, and plan on getting a manual if i go the tacoma route so I think I can get decent mileage. Would probably stick to 31 all terrains or mild mud tires

Correct. I think the V6's come with a 6spd manual.

Since you're planning on going with a 31" tire you definitely want a manual. My frontier only gets 16mpg hwy with 31-10.50 all terrains. Was significantly better with the stock tires (about 20mpg hwy)

ETA again: And my 1994 chevrolet with a hopped up 350 and 33" tires gets 16 hwy. frick having a small truck that can't get better MPGs then the tank I drive now.

You're right, the 4cyl has a 5 speed and the v6 has a 6 speed. The v6 auto is actually a 5 speed.
