For me, the best is the Gamecube controller. It fits in my hand just perfectly. All the buttons are in the right spot, right size. It's perfect. Xbox 360 controller is second.

XBOX 1 is the best, Gamecube was garbage and I don't care how cool you think you are for being good with it, because it fricking sucks

Best: PS4
Worst: PS3
This was my honorable mention for worst. Who thought that was a good idea?

I get this weird tendonitis (?), some kind of pain in my index finger from the dualshock. No other controller does it. My fingers are too long for the trigger buttons I think

Same thing happens to me. The PS4 triggers are perfect IMO. The way they extend down allows you to rest your fingers in a more natural position.

Best: Xbox 360
Worst: N64
Yea, we have nostalgic love for the n64, but that controller is god awful.
Runner up Worst: PS Controllers
As I've said many times before, those controllers are made for creatures that don't have human hands. They are anatomically retarded.

The worst has to be the Jaguar:
The worst of the popular consoles is the original Xbox controller.
The best controller is the Xbox 360, with PS4 being close.

Best: Tie - Xbox One/SNES - For it's time, the SNES Controller was just Brilliant, so comfortable compared to what was before and after. The Xbox 1 controller is probably the most comfortable controller I've ever held.
Runner-Up: Wii-Mote Combo for pur innovation, Gamecube, Atari Joystick
Worst: PS3

That's pretty awful. I submit for consideration the Apple/Bandai Pippin controller:

I liked that controller. Yes, it had 3 grips, but you only needed the middle and right grips for most games. The Z button on the back of the controller felt natural when targeting/shooting. The major flaw with the controller was the cheap materials it was made with, especially the joystick.

The Gamecube controller looks similar, but the feel is amazingly different. Sony should just go ahead and rip off the controller design from Nintendo. It will only be the 50th time they've ripped off Nintendo, so what's one more that everyone knows is better?

To be fair, Nintendo ripped off the Xbox controller for the Wii U Pro. And it is great IMO. The only reason I didn't include it is because it's not the standard pack-in controller.

It's amazing that people actually got paid to design these things.

This. And Nintendo controllers have become special cases because of Ninty's normal stubbornness: "Miyamoto: We have this awesome idea for games that take this new controller design. Lackeys: But what about the third parties? Miyamoto: Who?"
Rinse. Repeat. There's no other controller that I would want to play OoT or Super Mario 64 on at the time, however, for some games they certainly stink. See Gamecube Controller and none-Melee fighters, and the Wii-Mote for FPS, Fighters, and non-PES sports games.

Yeah that's a super nice controller too. Great for Smash even, which is a surprise.

Until that happens, I will continually assert that the Japanese either have fricked up hands or they are about 10,000 years behind the study of human anatomy.

Though more difficult to portray, I think a more interesting question would be "best and worst controllers of each generation." Regardless, I think the Atari Jaguar gamepad was pretty awful.
The d-pad was stiff and felt sluggish, it didn't have enough main buttons (3) for the generation it was meant for, and the phone style face buttons below were difficult to use since they were so difficult to reach and all felt identical. Also, the cords were notorious for coming unplugged easily from the console.
My vote for best would be the Neogeo arcade stick, which came with the system.
It was the closest thing to arcade quality controls you could get for your home at the time and it came at a price. The console launched in the US for $649.99.
Honorable mention would go to the Gamecube Wavebird.
