I'm going soon for my honeymoon and know that San Francisco is a great food city but I also know very little about the actual restaurants.
Looking mainly for good cafés to have lunch/breakfast and nicer places for dinner (steakhouse, Italian, Asian etc.)

State Bird Provisions IS A MUST.
One of the best dining experiences I have ever had and a lot of fun too. It won the James Beard for best new restaurant last year.

If you like sushi, consider Zushi Puzzle on Lombard. We enjoyed House of Nanking for casual , family style Chinese. Search and you find some very good threads.

Two places I highly recommend when my wife and I went to San Fran on our honeymoon 3 years ago:
Breakfast - Buena Vista - Irish coffee and crab cake Benedict were awesome.
Bobo's on Lombard St - bone in filet and garlic Dungeness crab

Where are you staying?
Taylor Street Coffee Shop is a great hole-in-the-wall breakfast spot. Just go early or you'll be waiting outside as they only have like 8 tables.
