Inception. After the first time I saw it, I was confused. After I saw it again, I was applauding and praising Nolan.

For myself it would be:
O Brother Where Art Thou
Just that once I found out it was based loosely on Homers Odyssey I came to understand and appreciate the quirky humor in it.

Godfather Part III. I thought it was godawful the first time I watched it but on subsequent viewings, it really wasn't that bad. The big problem is that nothing could live up to the first two movies of the series. It also didn't help matters that Goodfellas was released in the same year.

most have been mentioned but all true for me:
the first austin powers, anchorman, super troopers, the big lebowski, memento.
i have others but some are just the age in which i watched the original and got older and appreciated it more.
btw, if this were a question on the music board it would be nirvana's "in utero" for me.
