At the company that I work for I have a territory that covers two states.

The hr staff let me know that I’m going to have to pay both Alabama and Ga taxes. The split will be based on the percentage that I work in those states. My question is how will this impact my tax burden in both states?

Those two states have very similar tax structures - so other than filing two returns, it shouldn't have much of an effect. If it were say, California and Alabama, it'd be different.

Are the two states the same or different from where you are employed? What taxes are they talking about? State, local ?
I am based in Ohio, but cover the Gulf South, NC to Texas, and have never filed any taxes for those locals. When I am on the road, out of state, I don't pay local Ohio income tax.
