I stayed two nights at the Hilton Prague this past summer. One good thing is the Hilton has it's own crew of drivers with fixed rates that are competitive with taxis. First thing in the morning, we took a car to the palace and worked our way down back to the city. The driver gave us his card to call if we needed a pick up later, but we walked back to the hotel. Definitely, recommend doing this as it is a long, uphill climb walking to the castle from the old town. Starting at the palace allows you to walk downhill for at least a third of the trip until you make it to the Charles Bridge. We had a nice, late breakfast at Creperie U Kajetana just below the palace before you cross the bridge.

River cruises generally include everything including excursions. I'd take a look at their full itinerary so see what slots are open.
