If you can find a car in Skagway, that's what I would recommend. Be careful though, the border agents on both sides there are absolute assholes.

Several other places on the US/Canada border too. There seemed to be some sort of contest going on. It was surprising.
In Skagway we rented 2 cars since we had a large family group. I liked the flexibility compared to the train. And it gave us time to see the old Dyea site which had a nice short hike with salmon in the stream and bears.
Ketchican we just rented bikes and rode above town and to where the totem poles are.
