I know the NFL isn't always directly comparable to NCAA, but the Seahawks had the most penalties in the NFL the last two years, and they made the super bowl both times and won it once.

It's probably necessary to look at the specific types of penalties to get a fuller picture. A team having a ton of false start penalties might really be an indicator of lack of discipline. But if a team gets called for pass interference a lot, that might be a sign of bad a defense that can't defend cleanly, or it might be the sign of a good aggressive defense that can cover well, create lots of turnovers, and is willing to accept a few extra penalties as a necessary consequence of that style of defense.
