Venessia Valentino actually played Bonnie in Pulp Fiction.
However, he refers to Jimmy as his "partner" not his brother or brother-in-law. There is little chance that Bonnie could be married to Jimmy AND be Jules' sister and not know and understand the life. The answer wouldn't have been to race against the clock - it would have been to intercept her or give her a partial, cryptic explanation that she could accept.
The more likely explanation is that Bonnie is a complete civilian and has rejected the gangster part of Jimmy's past - he's still "half in" it appears, but has to conceal it from Bonnie, or else invoke her likely "zero tolerance" policy for "gangster shite" - now, Jules is no stranger to her, and Marcellus knows this:

So, it's very possible this is the bigger part of the race against the clock - if Bonnie sees Jules, she'll definitively know Jimmy is up to his old tricks.

Jules could be trying to keep his real family separate from his crime "family". That's why he calls Jimmy partner. Family can be used as leverage against him.
As far as her not knowing about the life, it's possible that he "quit" when Jimmy quit and that she would be extremely pissed about being lied to for years by her brother and would divorce Jimmy because she would assume that he was lying about being retired from his life of crime as well. This is in line with the second part of your response.
