Obama's point, very very obviously, isn't to say that what ISIS is doing is acceptable on any level.

What he is saying is that, in the same way that modern Christians aren't even slightly pro-crusades just because Christianity was involved, modern Muslims should feel comfortable being 100% anti-ISIS despite the groups ties to Islam.

It's also the reason that it makes sense to not call the group the "Islamic State", since its in a part of the world where "Islamic" is considered a very positive adjective; just like it would make since to not refer to a terrorist group in the US "Jesus' Friends" even if that is what they wanted to call themselves.
