So he does gut him. But I figured Hannibal was getting caught here, and that's in the books you're saying. I guess it makes for a cool Hannibal on the run season.

Yeah, Will does get gutted by Hannibal, in his office IIRC. But, once again, that all happens before the events of any of the books and Will is just recollecting the events later.
The show does a pretty neat job of taking things from the books and the movies but mixing them up so the times and even the contexts are completely different.
An example is the "You would deny me my life?" "Not your life" "Just my freedom, then?" bit from the latest episode. That was an exchange between Hannibal and Clarice from the movie "Hannibal" but the context here is so much different. In the movie, Hannibal said it with admiration at the proof that Clarice was incorruptible but here with Will he says it with such disdain and hurt.
