Yeah it was a threat. But if Hank gets Jesse to cooperate, all bets are off on Walt's bullshite confession.
Hank doesn't have that much to lose since he's already accepted he's going to be out of a job the second the DEA gets wind of Heinberg's identity.
Walt can cry and lie all he wants about Hank being involved but he has zero proof. Hank would have Jesse. And Jesse would have his get out of jail free card.

Well of course Jesse turning would render the "confession" useless, but at the time it was made Hank getting Jesse to cooperate wasn't very likely.
If Jesse doesn't find out about walt/ricin then he's completely out of the picture.
