Watchmen is more of a detective story, so it's a bad example. A better example would be Lord of the Rings. You never see Sauron in the story, there are other big villains (Saruman, Gollum, Nazgul), yet clearly Sauron is the main antagonist of the story.

Bane is Batman/Wayne's biggest opposition. He's the featured villain that moves the story along, and forces the character of Batman to progress in the story. He's the main antagonist and the Nolans have said as much in previous interviews.
