Is there a limit to the number of Sec teams allowed in the BCS? If au loses in theSec championship game, but is in the top 4 with LSU can we get three teams in due to automatic qualifiers?

There is a limit of 2. If 8-4 Florida beats 12-0 AU. Then UF goes to the Sugar Bowl. If AU finishes above LSU and top 4 (and I am pretty sure they would), then LSU would be left in the cold.
I won't say it is impossible for LSU to finish above 12-1 AU, but AU would have a slight computer edge and most voters are going to put 12-1 AU over an 11-1 team they beat.

if FL beats undefeated AUBIE in tight SECCG,
and...
LSU wins out, and...
somehow 11-1 LSU and 12-1 AUBIE end up #1 and #2 in final BCS poll...
then...
BCSCG = LSU-AUBIE rematch
and...
FL goes to SUGAR ???

LSUMatt is right in this scenario. BCS rankings only get involved when there is a 3+ tie in a division and none of the other tie-breakers resolve the issue.

An AQ's bid should really be of subjective choosing when it comes to a low ranking or 3 or more loses.

per BCS rules:
At-large Eligibility
If there are fewer than 10 automatic qualifiers, then the bowls will select at-large participants to fill the remaining berths. An at-large team is any Football Bowl Subdivision team that is bowl-eligible and meets the following requirements:
A. Has won at least nine regular-season games, and
B. Is among the top 14 teams in the final BCS Standings.
No more than two teams from a conference may be selected, regardless of whether they are automatic qualifiers or at-large selections, unless two non-champions from the same conference are ranked No. 1 and No. 2 in the final BCS Standings.
If fewer than 10 teams are eligible for selection, then the Bowls can select as an at-large team any Football Bowl Subdivision team that is bowl-eligible, has won at least nine regular-season games and is among the top 18 teams in the final BCS Standings subject to the two-team limit noted above and also subject to the following:
1) if any conference has two or more teams in the top 14, then two of those teams must be selected and
(2) from the teams ranked 15-18, a bowl can select only a team from a conference that has fewer than two teams in the top 14.

Question Matt:
What if Oregon, Auburn (lose 2; 1/2 uga/bama, and lose to UF in the seccg), and Nebraska lose? Do you think the computers vault LSU into the game against either boise or tcu?
This has always seemed like the most logical way for lsu to make it. I don't think the pollsters even would want 2 non-aq teams playing in the big game.
What do you think as far as the numbers go?

Just so we are clear:
1. The winner of the SECCG goes to the Sugar (unless they are in the title game)
2. If you finish in the top 4 of the BCS you are guaranteed a spot. That is why Auburn is guaranteed a spot if they finish 12-1 above LSU. So if they are #4 after losing in the SECCG and we are #5...we would be screwed.
3. If neither team were in the top 4, they can pick whoever they want. I am not sure who they take in that case, but it seems AU would be an attractive option since they haven't been since 2004.

Assume LSU is #5 in BCS tonight.
Assume Auburn wins out and ends up #1 in final BCS poll.
Assume Oregon loses one.
Do you think LSU has a chance of rising to #2 by winning out?
If not by just winning out, who else besides Oregon do you think would have to lose for us to get to #2?
