David Lebovitz, former pastry chef at Chez Panisse and cookbook author, has been living in Paris for a decade or so and his blog is a fantastic resource for eating generally, and eating in Paris specifically. He has a section on restaurants in Paris and most of the places are inexpensive neighborhood restaurants. I've been to many of the places he suggests and he's a really good resource.
Lebovitz
Paris by Mouth is another good website providing good info for eating in Paris.

L'Ami Jean
Regis Huiterie
L'Atelier de Joel Robuchon
Chez Michel
And second all the recommendations and more up to date information that Liebovitz would have.

Might sound cheesy, but the river cruises are ideal for couples. They serve dinner.

Yeah I actually have one of those seine river cruises booked already lol

We had dinner at the restaurant halfway up the eiffel tower, it was an incredible experience.

It was the one on the second floor I believe, le Jules Verne

Also Frenchie (have not been to the Paris one, but the London outpost is tremendous).
Avoid as much as possible when traveling meals on anything that is a tourist attraction, floats, flies, or moves.

The Patricia Wells APP. I cannot remember the name but I've used it on a couple of occasions.

It's funny that there are people who've lived all their lives in Louisiana, and even New Orleans in particular, who would never in a million years think to make a reservation to eat dinner on say the Riverboat Natchez, think the first thing they should do when traveling somewhere like Paris is make a dinner reservation on a river cruise boat.

+1 on staying away from tourist attraction meals and boats. It's Paris, walk around and enjoy the view, but eat elsewhere. It's easy to find "big name" food in Paris, but some of my favorite food memories from that city happened in simple, non-fancy cafes, patisseries, and offbeat locations:
In the Marais: Breizh Cafe, for Breton style buckwheat crepes both sweet and savory. Straighforward food, can be a nice change if you've been eating on the high end and want something more approachable.
Some of the Poilane bakery shops have dining rooms--I know the one in St Germain de Pres does, as does the one in NoMa (northern Marais)--simple open faced sandwiches (tartines) made w/Poilane bread, a few desserts, simple salades. Can be a quick bite when you're out roaming around and don't want anything heavy (like when you have a big dinner reservation). I'm a sucker for Poilane bread, and the butter cookies (punitions) are worth a transcontinenal flight.
On the Rive Gauche, the Bon Marche department store has a "food hall" stand alone store...Grand Epicerie. It's a beautifully displaed department store of food...very fun to browse & a great place to find edible souvenirs ranging from sea salt to herbes de provence and regional cookies and candies.
Also, sometimes you just want a burger, even when you're in Paris. Ignore the fast food & take yourself to Big Fernand...it's a sort of Brooklyn meets Paris hipster hamburger joint, with French flair. The specialty burgers have old-French-man names, including the names or our grandperes & great-grandperes. LINK
I still haven't been to Frenchie proper, but the Frenchie to Go coffee/sandwich shop was very near my last Parisian rental & was just the "truc" on a couple of rainy days. Comfort/deli food, but what food. The housemade ginger beer sticks in my memory.

Everyone has listed some good places. David Leibovitz's blog is a good idea.
I'll just mention that you should go to Chez Gladines for some basque food. It's really good and affordable. I get the five diamond salad there about twice a week. And their escargots are really tasty. An even cheap alternative is Chez Papa.
