Had really good omakase at Zushi Puzzle on Saturday. They have a lot of fish on their chalkboard that you don't see on most sushi menus.
If you are into edomae omakase, two other restaurants that look interesting are Maruya and Kusakabe but I haven't been to either one to give a recommendation. All three of these are probably too far to walk from Union square though.

Also,
Went to Perbacco for Saturday lunch. It is walking distance from Union Square and was very good. Make sure you get dessert as their pastry chef has apparently won a lot of accolades.

I went a few years ago on my last trip and had an amazing dinner there. One of the head guys at the butcher shop Cleaver & Co in NOLA was a chef at Perbacco.

too many to count. High end, low end, depends on what you like.
I had a nice time and dinner with lots of drinks at Wayfare Tavern last month. Have had excellent meals at Prospect, Foreign Cinema, Waterbar. I like a beer and a burger at Liverpool Lil's after a disc golf game in GG Park.

I usually seek out Spanish or Basque food for at least one meal when I'm there.
Good options not far from North Beach if I remember correctly.
Zarzuela was good.

We stayed at the Westin St. Francis On Union Square and it was a great hotel.
Just a few short blocks away we ate at Sears Fine Foods and it was a fair priced and tasty start to the day.
One night we for dinner we ate at John's Grill and I would say this is a must. Tons of cool memorabilia on the walls from San Francisco over the years and the steaks were damn good. Make a reservation for sure since it's not that big of a place and a popular eatery.
We also ate a few meals across the bay in Saulsalito. Can't recall the name of the restaurant right on the water but it had incredible views of the bay, San Fran skyline and Golden Gate for sunset. Definitely recommend making the trip one afternoon.

Boulevard was excellent.
Sears fine foods was good for breakfast.
We ate at House of Nanking, didn't think it was worth the hype, good not great.
Also ate at the Empress of China in Chinatown, great view but the food was the equivalent to any chinese restaurant you will find in Louisiana.
Hit up the In and Out burger if you around fisherman's wharf.
