Don't know much about it except it's in Japan and it's gigantic. I'll be there for 5 days and will probably have free time 2 of those days. Any suggestions?

Saki and "karaoke" clubs?

I suggest you avoid any irradiated mutant lizard like creatures, which have a tendency to rampage about the country and shoot lasers and stuff out of their eyes.

I went 10 years ago and it's a much more foreign country than anything Western (Europe, South America, Carribean). That may sound like an overly obvious statement, but if you've only traveled in the west, the different language base makes it much harder to figure things out on your own. I had a friend who had lived there several years showing me around, I can't imagine venturing very far from the hotel without that kind of assistance. That was before Smartphones though so maybe there are some useful apps. Do some travel research and look into travel guide apps or even just Google Maps. Tokyo was cool, but some of the cooler things I remember seeing were Temples in other places. Trains make it easy to get around Japan, so hitting another city to see a temple may not be as big of a hassle as it first sounds.

This is my first time for business. I'm flying from Atlanta. Our company has a lot of Japanese and Korean investors.

I spent about a week in tokyo last fall. Akasaka Mitsaku was my favorite area. Find the tokyo hooters, it's right near there. This is the best area at night IMO, great restaurants, bars, karaoke bars, etc. It's between the hooters and roppongi hills which is another cool area. Other than going to a few shrines, the touristy thing to do in tokyo is go to the fish market. If you get a chance try the fugu, cooked or raw it's a japanese delecacy.

Let me look thru my pictures and see if there is anything else worth doing in tokyo, I was drinking most of the time there (surprisingly japanese are big drinkers). Kyoto is where the really cool shrines, castles, and zen gardens are.

If you have a good block of free time you really should consider taking the bullet train over to Kyoto. What hotel are you staying at? I've only been once but I went baller style and stayed at the Park Hyatt Tokyo in the Shinjuku district. Super cool.

Much appreciated. Any good bar suggestions would be great. Don't want to look too much like a gaijan but I know I'll stick out.

Bring a bunch of money, very expensive.

I've spent several weeks there off and on during business trips for my job. I would recommend:
1) Toshogu Shrine (very close from Tokyo). The mountain fort of Tokugawa Shogan. It's ancient and blew my mind. Have to see it to believe it. You can take a day tour with a group and they provide all the transportation and explain all the cool stuff. Once there you stroll around on foot and check out all the shrines and temples and realize what a powerful MF this Shogun was. I just went to the lobby in the Okura Hotel in the morning, signed up, paid, and spent a great time. Tours leave from other hotels as well. It's a combination of train/bus but only takes about an hour.
2) Shinkansen (bullet train) from Tokyo to Kyoto (also spared from WWII bombing). The temples and shrines in this place are too numerous to list and the bullet train ride is awesome. You would need to spend the night though but hotels can be bargained with for rates. My favorites were the shogun shrines (obvious to me you didn't want to screw with these guys).
There's so much cool stuff in Japan (except the food and the booze) I would stay over a few days at the end of each trip and sight see.

What? Size-wise, it's not gigantic.

Population wise, it's one of the most populous metropolitan areas in the world.

And you should consider the fish market. Pretty amazing operation.
