The only one that comes to mind is Ozymandias in Watchmen. Other than that, I can't think of any.

Joker in The Dark Knight, mostly at least.

He's the antagonist. Granted, I do agree with Ozymandias though and would have gone along for the ride, even if it meant I was technically a super villain.

His plan only worked because Dr Manhattan agreed with it and allowed it to happen.
