Never been there but I can think of a few places I would like to see. Freedom Trail, the Bull and Finch (source for Cheers), the second Cheers bar (copied from the show), maybe Nickerson Field since it was the site of Braves Field.

Hahvahd Squayah.
Public Garden / Boston Common picnic lunch.
If it's sunny, walk across the Hahvahd Bridge in the afternoon, and take a picture of Beacon Hill, with the skyline and boats on the rivah and shite.
Take a walk from Fenway through Kenmoah Squayah down the middle of Comm Ave to the Common, and just take in the sights (assuming the weather is good and the coeds are out, or you like historic architecture or anything like that)
You won't see everything in just two days, so concentrate on enjoying the hell out of what you do get around to.
There's a couple people on TD who live there - pay attention to them if they chime in.

Walk the freedom trail then eat Italian in the north end. Just about every restaurant in the north end is awesome because if it wasn't it would be shut down because there is so much competition in a small area
