Well Monday should be interesting. Public transportation is great but during the marathon it's very crowded. If you could go to a game I would suggest that instead of a tour. Do go to Harpoon over Sam Adams. A ton of cool bars around the baseball stadium. Look for the Varsity runners making the trip for the marathon. Last few years the store gave them shirts to wear with the logo. Drink all the good beer.

Do the sam Adams tour. They should have the beer 26.1 on tap right now for Boston marathon, very tasty ??

26.2 don't take away the last 0.1 miles. That beer is ok, not great. You don't have to go to the brewery for it though. Many bars will have it on tap but it does run out.

The places you mentioned are all good. If you have any interest in Boston history, I recommend the Prudential Skywalk Observatory for a 360 walk-around tour with audio. I usually check out Quincy's Market a couple of times and eat there and in Little Italy. It's way past cheesy, but I enjoyed the duck tour. The cemeteries are also interesting to explore.
Finally, I make it a habit to have one meal at Legal Seafood.
You may want to look into buying the City Pass if you plan to hit a lot of the tourist hotspots.

And if you don't feel like doing the audio tour and just want the views, go up one more level to Top of the Hub for a drink. Cheaper than the Skywalk, plus...you know...alcohol. But I would NOT recommend eating there. Way overpriced for mediocre food.

Boston Commons is nice, so is the Freedom Trail. You can get around Boston pretty easily on the T, no need for a car. I thought the old cemeteries and Mass. state house (Boston Massacre) sites were cool. The pub scene in Boston is pretty hopping as well. There are a bunch of good ones next to Boston Commons.

Since you are going to be there for five days, take a drive over to Newport (maybe 1.5hrs) for some nice coastal scenery and beautiful historic homes. If the weather is nice.

I have been to Boston several times as my brother lived out there when he was going to MIT and he also ran in the marathon. Patriot Day out there is fantastic. I've done all the things mentioned in this thread. I didn't see Concord Bridge listed though. You'll need a car but going out to the site of the "shot heard around the world" is pretty cool. Just surreal to be on that site where it all started. We always start out Boston trips there on Day 1 and then would stop and eat in Lexington.
The top of the list is the Freedon Trail. It really is fun to walk. After doing it a couple of times we modified it and made a pub crawl out of it by stopping off at bars along or near the route. There are not a lack of bars in Boston. The Harvard campus and the bars right there along the T stop at Harvard Square are pretty good too. Actually, we spent one day riding the Red Line out from Cambridge into downtown Boston by just stopping off at various stops and hitting the bars around the T stop. Pretty good time.

Freedom trail is pretty cool because it takes you all throughout the historic places of boston. Theres also bunker hill which is really cool of you do not mind climbing up a ton of steps. (the view is worth it)

Plymouth is underwhelming as a historical spot, don't go out of your way to see it.
Woods Hole and Hyannis is cool, Nantucket is worth at least a day trip.

Legal Seafood, JFK Library, Freedom Trail, the cannolis at Mike's in the North End, Regina Pizzeria in North End. Also the Bunker Hill monument.. It's physically challenging but worth the climb. Also The Mapparium at the Mary Baker Eddy Library is neat, although off the beaten path.

Hit up Mikes pastries for some canolies.
Eating at the green dragon where Paul revere and other patriots hangout was cool.
I was there for a while and only drove my rental twice. From the airport and back. No real need for one.
it's touristy but the movie tour was really cool if you're a movie buff.
