What the hell?? Can someone explain why that just happened? Wouldn't you want a trained and armed military unit with you? Would sure seem like the perfect protection for the community.

I think that the governor values control more than anything. Bringing a bunch of military guys into his community completely changes the entire atmosphere.
Instead, he got their trucks, guns, and supplies.

The Governor knows the military group wouldn't live in the community without weapons. The group would get disruptive and disrupt his community. So just taking all the supplies is more beneficial.
