Hawkeye was allegedly on a mission....for those who were paying attention, Danny Pudi's cameo supposedly refers to him, but not by name. The scene starts in mid conversation about parking in a co-workers spot, and that he's been gone for 2 months on mission, they (the two SHIELD staff members) think he's in Afghanistan.
This is merely speculation, nothing confirmed.

First off, Banner is a wondering gypsy. He could be anywhere at that point, probably in some 3rd world country (or at least out of the US). Secondly, Banner isn't even a member of SHIELD, probably doesn't hold SHIELD in that high of a regard, and probably would think the last thing he needed to do was get involved in that fiasco (that he has no business in) where he would just rage out and wreck crap randomly. And do we really know how the IM3 and CA2 timelines correlate? They could've been happening at around the same time. I can't remember if they have actually said. Plus Tony isn't really a member of SHIELD either and probably also still holds some reservations about that organization after having to save NYC from a nuclear missile that SHIELD launched at it.
Plus the events of CA2 from the time CA figured out what was actually going on, to the final battle scene occurred within what, a few hours or a day at the most? I doubt they had time to call anyone in that wasn't already in NYC.
The only one that was suspiciously absent from it was Hawkeye since he was an SHIELD agent. But like others have stated, he could've been off on a mission overseas.

There was supposed to be a scene in Cap 2 where Hawkeye is one of the SHIELD agents pussying Cap, but let's him go.

I think they just cut it from the script. The Russo bros said it would have added 15-20 minutes to the movie. I'm assuming Disney wanted the movie to be shorter so they could run it more times in each individual theater and that was easiest scene to cut. There was also some Black Widow stuff that was shot but ultimately cut b/c they wanted a faster run time.
IMO the only thing that really sticks out in the Avengers movies is Iron Man 3 where the President is kidnapped. I would think that of all things would be a Captain America mission but I guess they could just explain all that away by saying Cap was off doing something else and was either unaware or simply too dedicated to the chain of command to make a move. Also, since the VP was behind it he may have been running interference to keep Cap and SHIELD out of it.

They have some deleted scenes in the Blu-Ray and one of them would have addressed how/where BW got that cool mask (which was riffed on in HISHE)

At this point Banner is on the grid, as seen at the end of IM3. Secondly, Phase 2 has happened chronologically, as evident by the MCU connected show AoS, where the show presented in a linear fashion, has picked up after the events of IM3 (pilot), Thor TDW and CA:TWS. It's not really even up for debate.

got off message boards, but still check out this board from time to time. Not to say I was right about everything, but I remember a few of us (you included) saying before the start of Phase 2 that CA:TWS was going to be the best film and GotG was going to be right there with it.
I'm sure you can guess how much I liked DFOP. TASM2 was a clear sign that you can't do universe building through one movie alone, and the studio cut too much of the plot out it. That being said, Andrew Garfield defines the role.
On that note, Chris Evans as Captain America is one the best performances in superhero films ever. As good as Downey, Reeves and Jackman.

He has recently been offered the title again, and I think that is the direction they are going.
As for WS, I don't recall him ever being CA.

I don't think ever standalone should have all the characters. I like how Marvel has been doing it so far. They keep getting better with every one (except IM)

He is Cap. Which is amazing considering his two movies as Johnny Storm.
