I think once they missed the meeting in the dining hall, Thorne knew he couldn't trust them. He was faced with a choice where he would either have to live with them in his midst, always wondering if they would try to turn the watch on him or kill him in an ambush one night or let them leave, thus allowing the breaking of their oaths which after he has made such a big deal of how sacred the Night's Watch and their oaths are.

One of the key mechanisms to Jon coming back is the theory he's warged into Ghost (at least book-wise). So, if that's true arguably Ghost still IS the Lord Commander, until a new election.
(Now, whether or not Melisandre brings Jon back - at whatever cost - personally, I think she has to die to do it - a la Thoros/Dondarrion - or, they somehow integrate him back into his wight body - that's a discussion for the crackpot thread.)

Sucks that they killed Grenn and Pyp off so soon. It seemed really clumsy to have Davos and a bunch of randos (plus Edd) as the Snow loyalists.
