Given that Trump had help from the Russians and mocked McCain for being captured I have reason to believe that the military may not be as pro-Trump as many think. When you also consider how he has breached diplomatic protocol and questioned NATO and agitated China I can see more military people being leery of Trump.
I can get the slack-jawed yokel enlistees being pro-Trump but minorities in the service are growing and though many of them lean more conservative I can imagine many of them not liking Trump.
I can also see the officer corp which generally respects intelligence, diplomacy, and leadership that makes logical decisions based on data and analysis having some issues with Trump.
The top brass do not like idiots or blowhards as commanders in chief. Obama was neither and Trump seems to lean toward blowhard and the alt-right following of Trump is troubling to the military The last thing the military needs is white nationalists in the ranks.

As a whole, the U.S. military is far better educated than the American population it defends. 82.8% of U.S. military officers in 2010 had at least a bachelor’s degree, compared to 29.9 percent of the general population. 93.6% of enlisted soldiers had at least a high school diploma, compared to 59.5% of America.
