I have a '98 Wrangler that has started making a clunking noise whenever I push in the clutch and change gears. Mostly going from 1 to 2 and 2 to 3. I noticed that my rear driveshaft has some play in it to the forward and rear. I think this is where the clunking noise originates and I believe that means I've shot my gears maybe

It could be one of several things.
1. Does it make the clunking noise on start up? If so, your flywheel could be working loose. Happened to me years ago with my Cherokee. $50 fix.
2. It could be your U joints, which really has nothing to do with your gears. How much mileage do you have on this thing? Have you ever replaced the U joints?
3. It could be as you said, maybe a gear problem, but check the other things first.

No clunking on start up, it's not the fly wheel.
U-joints were replaced within the last 1,000 miles.
A gear problem is my worst nightmare, I don't like to hear that. I have the stock D35's on there.

A clunk sound usually isn't associated with the rear differential. Usually with the output shaft or the drive shaft or transmission mount.

Might be the pilot bearing going out on the input shaft.
Had that happen to me on an older truck I had. Made a clunking noise in 1 & 2 until I got up to speed. Is the clutch getting stiff at all?

No, clutch is fine. It's only when I am letting off the clutch that I will hear it between 1 & 2 - 2 & 3.
There are times where I can ease off the clutch just so easy that it won't clunk. But most times even when I try to be easy it will clunk.

Ahh, well if the clutch pedal gets real stiff in the mornings that could be it. Or a bad slave cylinder. It would be real stiff until the truck warmed up and then it felt fine for a while.
In my case I thought it was the slave until I dropped the tranny and decided while I was in there to change the clutch as it was a high mileage vehicle. Luckily for me I found the bearing was about dead.
Would've sucked to remove the transmission from my S-10 to only have to drop it again a few days later
That thing was a bitch to get out with no lift to work with.

It has never been stiff and thank god because it only has 44,000 original miles.

if you mean that the driveshaft wil move foreward and bsckwards or that the rear yoke will move up and down or in and out,your pinion bearings are shot.
I wouldnt drive until diagnosed and fixed. Bad pinion bearings will f the gears up pretty quick.

I agree with this.
I had the same symptoms on my old Rubicon at around 50K miles and this was the problem. I got it fixed before it tore my gears up.

If it happens when pressing/depressing the clutch it most likely is the "throw-out" bearing or clutch release bearing.
