They are in Harrenhall the place where Arya and Gendry were in season 2. Rob has Lord Bolton running Harrenhall now.

did the starks have to fight the lannisters to get harrenhal or did the lannisters just leave to go to kingslanding, therefore the starks just moved on in?

The guy who told Jaime his family was ok. The guy who cut off his hand was a frickhead, but Roose is a very calculating man.

Its much different from the novels, but if I had to take a guess, Tywin gave the Mountain reign of Harrenhal, and then he just abandoned it when he felt like it.

OK... Correct me if I'm wrong - So far on the TV show - The Lord of Light is the only "higher power" that has been shown to have actual influence, yes?

Thanks. I find it fascinating the way magic and religion are incorporated to a fairly realistic "other world" (with an assortment of new races and creatures).

I try to keep separate which is which in my head.

Well... Being a warg is largely tied in with the belief system of the old gods, so technically they would seem to have some power too.
