How would leaving the toilet seat down make any difference? Did you mean the lid?

Even if you left the lid down, if they can get through a manhole cover they can get through a closed toilet lid.

Oh I gotcha. The rat will swim for 3 days, and hold his breath for 3 minutes at a time, to make it all the way up to your toilet, just to see the lid down and say "frick it, I'm turning around". Sounds legit
