My favorite cover is Willie Nelson's Midnight Rider.
I also think Godsmack's cover of Rocky Mountain Way is surprisingly good.

I can't think of a song I would want covered that hasn't been done at least by someone. Maybe Def Leppard's Saturday Night (High 'n' Dry) - it made Tipper Gore's "Filthy Fifteen(tm)" back in the day. 
The cover I come back to as the gold standard is Hendrix's cover of Dylan's All Along the Watchtower. Cliche, but it is for a shitload of good reasons.
