Injustice actually does a good job on explaining how mere mortals can go toe to toe with Superman (special Kryptonite-based capsules that basically give super strength, density, and durability).
It also goes into the question of what would cause Superman to truly snap and lose faith in humanity.
The timeline is interesting as well.
The events that cause Superman to "go nuclear" occur 5 years before the start of the game in the Elseworld scenario:
-The Joker uses scarecrow's fear toxin laced with red Kryptonite to cause Superman to kill Lois and their unborn child, thinking it's Doomsday.
-Her heartbeat is the trigger on a nuclear bomb in Metropolis
-Superman murders Joker by punching through his chest
Things get progressively worse from there.

If you remember, Martha told him that, when he was an infant, she was worried that he wouldn't survive because he had significant problems breathing. It took him until he was about 6 to fully adjust to conditions on Earth.
If you take that at face value, Kryptonian DNA is incredibly weak in our sun and atmospheric conditions until a certain age...so Kryptonian sperm may be weaker as well.
The bigger concern in this case may be a miscarriage or stillborn.

haha guess we are really going to geek out here 
but the problem here is, hes a full grown adult. his sperm wouldnt be weak anymore. its just when they first get to Earth and have to adjust to it. By that logic, Superman would have to go away for awhile to have to readjust to Earth, or Lois could get pregnant by a Kyptonian just arriving to Earth.
I think the red light idea would work though, since it reverts Kal-El to normal strength. Lois would probably have to bathe in that light for much of the pregnancy I would imagine.

In Smallville, Marc Mclure (the 1978 Superman Movie's Jimmy Olsen) made a guest appearance as another living Kryptonian on Earth. He wore a Blue Kryptonite ring to diminish his powers so he could lead a normal life. He had kids, I believe.

It's impossible. Lois could never have Superman's baby. Do you think her fallopian tubes could handle his sperm? I guarantee he blows a load like a shotgun right through her back. What about her womb? Do you think it's strong enough to carry his child? He's an alien, for Christ's sake. His Kryptonian biological makeup is enhanced by earth's yellow sun. If Lois gets a tan, the kid could kick right through her stomach. Only someone like Wonder Woman has a strong enough uterus to carry his kid. The only way he could bang regular chicks is with a Kryptonite condom. But, that would kill him.
