Holy shite, he's done 29 projects from 2008-2010. Wow.
As for movies since 2000 (that I've seen) that he's done that I liked:
Red Planet (2000) - I actually like, and own, this movie. But I admit it's not very good..more of a guilty pleasure.
Mindhunters (2005) - Pretty cool movie about FBI profile agents-in-training on an abandoned island trying to figure out who is killing them off. Solid movie.
Deja Vu - though he wasn't in it a whole lot (if I remember correctly).
That's about it.
BTW, Ghost and the Darkness is one of his best movies...that's just a cool arse movie.
And for good measure:

Salton Sea and Kiss Kiss Bang Bang are great fricking movies.
He has the talent, I guess just the desire to do a major picture isn't there. He'd have to get in shape, move for a long period of time away from home, etc.
I might burn out too after a couple decades of acting in major flicks.

I had this discussion with someone on the Movie Board before. They said that Kilmer intentionally came off as a nihilist to make the part of a weathered convict realistic.
I think he was just rationalizing a lazy acting job.

I tend to agree with this. Ive watched it a couple times. I thought his part was good. It appeared to me at least that Kilmer had thought the part out. He had accepted his fate and was even satisfied with it. He had already accepted the penalty in his mind before he went on his tear.

I've seen most of them.
Kilmer is one of my favorites. Alot of those projects are so bad they are humorous. .
I think he is lazy sometimes like someone said. He played a corpse in Summer Love (2006). Dead the whole movie. No flashbacks or anything. In some of the straight to DVD movies, he is in the beginning for a few minutes and again at the end.
The funniest one is Ten Commandments: The Musical (2006)
Val plays Moses
I definitely suggest checking it out if you want a good laugh

Wonderland, Salton Sea, and Kiss Kiss Bang Bang were all great. He's in Kill the Irishman, which is pretty good. Its very Cleveland inaccurate, which drove me crazy, but if you're not from here its not anything that would detract from the movie.
