Are all of the other story lines in the TV show caught up with the books?
yes. there are some storylines that have been left out, but I truly believe they are just lagniappe and are not necessary to push the story forward. IF there is anything that has been left out, it's catching up the greyjoys, but I really don't see then being a part of the endgame anyways.

Supposedly they are casting Euron for next season, so that storyline is still left. Also Sam's time in Oldtown is supposedly up for next season.

I'm wondering what's going to happen to Loras, since he's either horribly disfugured or dead due to being burned by oil in the books, but is only imprisoned in the show.
Do they keep him in jail and forget him for a while, like so many other characters, or will they use it as some religious gay persecution angle?

I just hope to gods that if they do an abbreviated version of the kingsmoot on the show, they don't make Theon a serious candidate for king of the iron islands.

Probably the latter. And I think he'll be executed in S6.
I think Margaery could survive her trial and marry Trystane though.

I don't see how they have a lot of choice to not abbreviate the kingsmoot unless they just shoehorn the introduction of all of the contenders (besides Asha). Heck, I could see them scaling it down to just being between Euron and Asha. I hope I'm wrong on that though.

I always felt this wasn't true for some reason.

Right now, I would say he is the most likely candidate to fight the Mountain in the upcoming Trial by Combat.

Id take a risk to be cursed by Margaery's vows

More likely than monk Sandor?
Seems like if it came down to trial by combat there would be two (maybe 3) separate ones - one for Cersi (FrankenGregor v. MonkSandor), one for Loras (himself v. I dunno who the faith would put up maybe MonkSandor again) and maybe a separate one for Margary.

In theory I guess it would mean that Strong beats whoever is the champion for the Sparrows and then with Cercei freed she uses Zombie Moutain again against Loras (who would be trial by combating for him and his sister) in order to eliminate the young queen from the prophecy in her mind. This would also assume that Kevan is dead and Cercei has regained her regency and influence over Tommen
Seems like a stretch

AAR was the (fooking) Legend of Gin Alley.

The Kettleblacks and Lancel accuse the queen in the books, and it's only Lancel in the show.
Kingsguard only represent the crown when they are a part of a dispute. As far as Loras and Margaery are concerned, this is not an issue.

I tend to agree with almost all of this. But I don't think we really know what the procedures of the Faith Militant (or whoever the High Sparrow is leader of) is. I'm not sure we even know if they have trial by combat as part of their procedure (but I'm betting they do).
From the books, most people including me suspect that for her challenge Cersi will pick Robert Strong and the Faith will get to pick their champion which is theorized that it will be The Hound in his new religious hermit persona.
In the books I kind of assumed Margary was innocent and it was not even sure they would proceed against her. (Seems like I remember something about the charges being weak. On the show she was definitely guilty of perjury. Which doesn't necessarily mean she would lose a trial by combat (Though Tyrion's both came out accurate to his guilt or innocence, the Hound v. Dondarion did not IIRC).
ETA: On 2nd thought, Tyrion's 2nd test was not accurate since the Viper died first (not sure if the Mountain ever 100% died though it looked like he did).
