Is the MLB the best run pro league?

Yep.
The league makes a ton of money, players rarely get in trouble relative to other leagues.
Big market teams are worth billions while smaller market teams that may end up in the red still make money through a good revenue sharing system.

No. They are by far the worst at marketing their star players. The season is too long, and most people only care about post season play.

They have benefited from a lot of things beyond their doing. Mainly the cultural revolution of the last 15-20 years.

That's really the only complaint though... and baseball isn't nearly as star-driven as the NBA or NFL.

Them or NBA. Each has their plusses and minuses. MLB has incredible regional tv/following but poorly markets their stars nationally, NBA has incredible national star marketing but due to the super team advent has little parity and majority of regional fanbases have little to no hope of actually winning a championship.

One thing I wonder, though, is how do they improve this?
Right now Judge is the big draw because he's on the Yankees. But you look at a guy like Trout, who is the best player, and most people couldn't point him out in a photo.
