It's hard to narrow it down to just a few even.
Any version of Fi's theme from Skyward Sword is definitely up there.
Reset from the near end of Okami. The only moment in gaming that actually made me cry.
Dearly Beloved in it's many forms. Again, not really sure which is my favorite.

I think one of the best video game soundtracks has to be mafia 3. The game gets a good bit of hate, but I don't think anyone complained about the soundtrack. Even outside of the studio tracks in the car, the guitar solo parts made specifically for the game on some boss levels was amazing.

I might also say either the title theme or "Hall of Souls" from Quake. Trent Reznor is a genius. That soundtrack deserved to grace a more horror-themed game like System Shock 2 rather than an action game like Quake.

Dunno about songs, but as far as soundtracks Ultima III: Exodus from my Atari 800XL will forever be burned in my mind.

Ha ha ha, man, it's funny you should mention that about Ultima 3. My parents' friends had it on an Atari computer and I played it all the time whenever we visited their house. Finally I convinced my parents to buy a computer for me and that was one of the games that they got, but they got a PC, and that version of the game didn't have any music. That soundtrack bounced around in my head for years until I finally found an emulated version of the game with soundtrack not too long ago. Really took me back!
