I didn't think much of "Dear Prudence" but now think it's one of their best.

Mine are probably more popular Beatles tunes I skipped over when I was first getting into the Beatles because of familiarity (Here Comes the Sun, In My Life, stuff like that).
When I was younger I had a tendency to blow off more popular songs.

I was coming to post this... and Things We Said Today.
I enjoy latter day Beatles and think the Let It Be album is underrated.

I can't think of a song that fits the OP's description. There are a few Beatles songs where my opinion has gone from unfavorable to favorable, but I don't think any in that group are amazing.
However, I'll name a Beatles tune I never warmed up to: "Penny Lane."

Something
I thought The Beatles were cool and all (I'm 32) growing up, but my step-dad got me and him 5th row seats for Paul McCartney at San Jose Arena, and I gained a new appreciation for the Beatles.
I listened to a lot more of their songs immediately after, and Something really stuck with me.
I'm Only Sleeping is probably my fave, though. My wife showed me that one. She's got good taste.
