Nebraska basketball?
Oregon State basketball made me think of this after they made the tourney for the first time in forever this year.
Most programs you'll see play every so often on tv or at least mentioned in analysis, they have had some historical success, or had individual alumni that had gone pro. I can't think of any of this with Nebraska basketball.
The last I remember anything from them was when Bo Spencer transferred there, and that was just because of the local LSU connection. Can you think of any other programs like this?

Northwestern basketball has never made the tournament

The only reason I knew that Nebraska basketball even existed (outside of the obvious assumption) is when a local kid that we played against in high school signed there.
I probably would have said TCU basketball, but then they made some news with they hired Jamie Dixon.

I know you mentioned football and basketball, but I don't think I've ever seen or heard anything about Ohio State baseball.

Northwestern could be a scary program if the right coach ever came along to heavily recruit the Chicago area

Rutgers basketball continues to redefine the word "horrible".

How often has Bama made the tourney?
but yeah, it's almost shocking when you hear anything about "Nebraska basketball."
At least Kansas football had a nice little run under Kip's big boy.

Danny Nee had Bugeater bball in a good place. 7 ncaa appearances, 5 nit, 1 nit championship, etc
Big8 was a very good, deep conference.

Unless Im misunderstanding the question, LSU Basketball fits this pretty easily. We have a perennial top 10 football team (sort of) and possibly the most recognized baseball team in the nation, yet we have made the NCAA tournament once since 2009 in basketball.

Haven't read past the first few replies, but I'd nominate Iowa State football.

For both Football and Basketball I'd say:
Illinois
Wake Forest
Rutgers
I forget the Big Ten has Illinois in it most of the time.
