This school pays the entire year. 12 pay periods at the end of each month.
Secondly, I agree that you would take it from the paycheck for that pay period. Is there any kind of best practice documentation you could point me towards that notes this? (I have googled, and haven't come up with much).

You can check the DOL Wage and Hour division website... there should be info and what you can/cannot deduct from an employees pay check.
It's kind of hard to give you more since I don't know the situation and what angle you are coming from...
