Aemon did not know. GRRM would not have missed a chance for Aemon to drop a clue when he was rambling on his deathbed. It serves no purpose now for Aemon to have known.
Ben does not know either. L made Ned swear to keep the secrete from everyone, there is no reason to tell something like that to a little brother.

I disagree. That scene in season one with the two of them discussing their family's and their tragedies. They have a connection that is undeniable. While Jon is feeding the ravens. I really have no doubt about it. The show jumped it when Aemon cast the final tie breaking vote. Give him some leadership, to know what it is to rule. At such a young age. IMO this is where D&D get it right with the grand scheme of things.
