The magnanimity of the Union. Andrew Johnson granted amnesty to almost all the combatants in 1865. Some individuals were excluded from the blanket amnesty, including Robt. E. Lee, and had to make individual application for pardons. Lee was not pardoned until 1975, more than likely due to a clerical error in the processing of his amnesty oath.

Since the AoC couldnt be changed without unanimous consent of all the states/colonies, could it be said that the states/colonies that sent delegates to the constitutional convention and decided that the new constitution would take effect when only 9 of the states/colonies ratified were seceding from the AoC

The entire southern half of a country is hardly unilateral and the constitution is quite specific on the requirements for a state to be admitted. If the other states didn't want the southern states to reenter the union they could have simply not allowed them back in.
