I think Pinkerton pretty much personifies this thread. Everyone gives it five stars now, as it deserves, but everyone hated it when it came out. Critics, fans, even Rivers Cuomo hated it.
Many albums that followed a band's "great" album fall into this category. They are always seen as inferior if they follow a "classic" no matter if on its own it's still a great record.
Green Day's Insomniac jumps to the front of my mind.
